Problems migrating a web server from IIS 6 to IIS 7 using webdeploy tool

i have been asked migrate webserver server 2003 box server 2008r2 box. 2008 server has web services running , wanted migrate iis 6 site current 2008r2 server iis 7. used webdeploy tool based on following technet article...

when migration, seems work, overrides current site on new/existing iis7. know can manually application moves moving folders , "convert application , manually create app pools, wanted in reality move applications old iis website new iis7 site , remainder of applications moved server.

we trying retire old 2003 server iis6 setup has production "and" qa/testing applications on same setup... decided move "production" apps "production server, , qa apps server in our testing environment.

is possible web deploy move applications , app pools, , why current iis7 setup overwritten when doing it?
